I think you'll find that the brothers are referring to the images they captured on video. When you look at the video it does look like birds. Therefore when they played the video back, in their analysis of what the images could be they thought "it looks like birds".

They were agreeing and acknowledging that people could be forgiven for interpreting the video as birds because it can be interpreted that way. However they of course knew it wasn't because they had seen it before.

The consensous from the scientist and the "Fear" that his voice seems to give off is something to be taken into account. Perhaps though it may be some form of unknown fish behaviour. In murky water perhaps the animals have begun traveling nose to tail to avoid loosing one another, its a long shot but i beleive it to be more feesable than a 100ft see serpent. And surely in a high populated area like San Fransisco there would be more than 2 people whom have witnessed the being.
