The lack of human dignity is giving birth to these children that in many cases can't live independent lives and cannot have children of their own. I've seen these down syndrome children that live with their parents till they die then are handed off to the state to care for and I know there is a large variance in how bad the syndrome is, but I don't see any dignity in this. After all, a fetus is human (at least if we judge by the number of chromosomes) and has unique DNA which is different from its mothers. Therefore, it is a unique human. So the question becomes at what point does it gain rights?

You have jumped to a faulty conclusion. The reason the Church would not marry them was not so they would burn in Hell or b/c they were not worthy of being married in the Church. Catholic matrimony is a sacrament. It is not valid if there is any pressure to get married "b/c of pregnancy". The couple cannot consent freely.
