Since the lines are on a separate, transparent layer, you have to lock the transparency on that layer by clicking the little block icon on the Layers menu.
Once you do so, you can color onto that layer and it will only affect the areas that already have color.
after clicking delete i still have the moving lines around my lineart, so how do you remove those line art? I double click on the drawing but it still wont go off. :(

You have to deselect by pressing ctrl+d
