This is building up to something. I haven't played half life but I think that's the borealis, and you see it in portal 2. Also the time portal 2 ends lines up perfectly with half life 2, and with them being on the same 'world' (GLaDOS mentions black mesa) they're almost certainly going to tie-in.

My favorite theory for why Gman has a crow in this scene is that it's a reference to "ickypop", a joke map most likely created by Marc Laidlaw in the HL2 beta, in which an icthyosaur jumps out of a lake, kills a couple of zombies, flies, defecates body parts, then crashes into some mountains and explodes behind Gman, who is floating in the air with a crow on his head furiously flapping its wings.
