Look up Shimming your Accumulators, the shift was relatively slow, this adds not only life to your Transmission but makes it shift Really fast.. At the cost of comfort shimming the accumulators causes it to shift harder on you but easier on the transmission. Although its not a hard mod to do just takes about 2 to 3 hours at the most.
Drive a Chaser JZX90 Tourer V - it misfires during shifts, sometimes a burst of flame flies out with a popping noise. Stock ECU, front-mount intercooler, full exhaust, AEM intake. All of my friends who drive Tourers also have that sort of sound during upshifts
I own a 1JZ-GTE Cressida the smaller (2.5L) engine and its auto aswell.
That noise you hear between gear changes is the the ECU retarding the timing to make the gear changes smoother. Kind of like a cushion effect it also helps protect the gearbox, so its perfectly normal
I'm getting a shift kit fitted that eliminates this, it just involes modifying the valve body (which controls the gear changes with a series or solonoids).

my soarer gt as the same misfire...the ecu shuts down 2-3 or the coils durings shifts in order to preserve the tranny, especially if you have and aftermarket exhaust. if you really do have a soarer, then you should know that most 1j/2js do that. to the owner of this aristo...good job, post up some more vids!
hate to break it to you but when your car was changing into 2nd at 60 it slowed down and sounds like it missfired... should be accelerating harder with the mods youve done to it i timed it at 0-100 in 5.8s which is eq
sorry mate, you obviously dont know toyota's. The missfire is a ECU controlled missfire in order to prevent the auto from blowing up. Do your research before posting up useless comments.
for your information ive been driving a twin turbo 1JZGTE soarer for the past 8 months and it missfired much like your aristo. I found out compression was average to low overall and a couple of the spark plugs were slightly darker than the others.
ive also driven soarers with lower kms and I havent noticed any missfiring generated from the ECU. maybe its more evident in mine as its a straight pipe exhaust, so for your sake i hope your engines healthy but it certainly wouldnt hurt to have your engine checked and have your car dynoed :)

mate, i can assue you, as ive owned 16 toyota's including 3 JZZ30's 1 GZ20, one JZS147 and numerous other turbo toyotas that the stutter during gearshift is completely normal and is actually a good thing until you look at drag racing.
