Disney can't start yet filming Marvel movies. Marvel movies still belong to several studios that had separate contracts with Marvel to produce movies depending of the comic character. For example Lionsgate owns The Punisher, Universal Pictures owns Hulk, Sony owns the rights to Spiderman and Ghost Rider while 20 Century Fox owns Daredevil and the Fantastic Four among others. Once those contracts expire the characters will slowly go back to Marvel or in this case they will be acquired by Disney.

Long story short, the gov gets the idea for the heroes (all of them) to give up their secret identities and reveal themselves, but not all of the good guys like this idea. so then the ones who gave themselves up are tasked with hunting them down, whilst the others fight for freedom. It gets messy real quick when the Villans get into the fight for both sides.
