We're never really told why/when/how, but we know Jason was working with his mom all along [ended up falling for Lana along the way]. He and his mom kidnapped the Luthors and when they escaped, Lionel [i think] shoots Jason and he falls off a cliff. Then he comes back, with a shot gun, and tries to hold mama and papa kent hostage to get the stones of knowledge and the meteor shower hits and he dies.
