i think the real tragedy in all of this was the troopers being manipulated by Palpatin, order 66 wasnt some Manchurian Candidate secret phrase, it was an order that was meant to protect the republic from a Jedi rebellion.

And that just tells me that the clone/storm troopers actually thought that they were protecting the Republic.

Huh, I never made that connection. Order 66 does have some parallels with what happened during the Holocaust, and how German offices said that they were "just following orders" during the Nuremburg Trials.

Lucas was probably aiming for a similar element in Episode III.

The Nazis and German soldiers weren't created in a lab and programmed to kill. They were natural born humans who knew what they were doing was wrong. The clones were made specifically for war and murder. I actually feel pity for them.
