Zero was designed by Dr. Wily to defeat Light for good, but like X became awakened in the future. Zero had a virus in him which made him as strong as he is in this flashback that Wily had given him. When Sigma broke the jewel on Zero's forehead the virus transferred to Sigma making him evil and creating the Sigma Virus for the X series.
In Bass' ending of Mega Man 2 the Power Fighters Wily says how he'll create a robot even more powerful than Bass and it shows Zero's shilloutte. Aside from that Wily appears in X 4 in a Flashback talking to Zero before he's put into hibernation.
As for the virus transferring to Sigma that was confirmed a long time ago through various sources.

He also gets "Sougenmu" as one of his super-attacks; it gives him a shadow copy to mimic his actions and double all his melee attacks, and his strongest super-move "Genmu Zero" from MMX5 is massive and basically out-prioritizes EVERY attack (that's its gimmick), so he can escape your combo and start one on you instead.

This cutscene, by far the best of the X series, confused the hell out of me when I first played this game back in '98. I have read a lot of wiki articles and it still seems that a lot of the story is left to speculation, but I believe Wily wanted to have his revenge on Light and Megaman, and so he created Zero, the ultimate destruction reploid.

They're fight moments in some Capcom games such as Cyberbots, DVC series & SonSon game(which I've never play it before.) However fight moments are dangerous. Sigma fights Zero and almost got himself killed in the end. Boondocks came out in Nov 6, 2005 that was after MMX4 & some other recent Capcom games in pre 2005. The early comment of mine again is unintended since every game have certain fight moments.
When I used to play this a very long time ago(still do)... I used to get really hot watching Zero beat the crap outta Sigma. Too bad the migraine came between them but then again if Sigma died right then and there, there wouldn´t be an annoying-ass villain. Damn, now it´s hot again... xDD
Mega Man X has limitless potential, the only thing that makes him weak is that he feels like...mercy(or somethin like that) for things and isn't a pure fighting machine. That's why his rank was A or B or whatever it was and not S rank. It is impossible to say who the superior model is.

This right here proves that Zero is the strongest Megaman character throughout the series (not sure about ZX and beyond, he never interacted with them). Not only did Zero beat Sigma with nothing but his fists and a lead pipe when Sigma had his saber, but judging from the area, Zero probably hasn't even been awake that long. He's yet to even unleash his full potential, yet he can beat the strongest Reploid at the time. I'd like to see X try that. Zero > everyone.

@joaoaspimienta X6 is technically noncannon firstly, it was made without Inafume's input, therefore it can't be taken as true. And secondly, Zero's true power lies in being a Maverick. I'll say it again. X does not have the strength to take out Sigma with his bare hands, yet Zero does. Zero > X.

Just keep in mind that Sigma referred to X as "the strongest reploid" in Mega Man X5, and X was stated to have unlimited potential in The Day of Sigma (which, by the way, granted him enough power to fully overwhelm Sigma near the end). Now, while Zero exhibited his immense capabilities by handing Sigma his ass on a silver platter as a Maverick, there's no concrete evidence whatsoever to prove either one of them (X or Zero) stronger than the other.
@mynameisalmahdi while you present a good and valid point, Wily and Isoc refer to Zero as the strongest Robot, because Zero isn't a Reploid, which would make X the strongest Reploid. However, in X5, when Zero goes Maverick, if you wait two minutes, he will perform a ohko move and even if you survive, Zero cannot be damaged by even the Nova Strike from the Ultimate Armor and will spam it till X dies. I believe Capcom put this in there to say that at full power, Zero is stronger than anyone else.
Note that my argument isn't that X is Zero's superior, but rather that no determinate way to establish either of them stronger than the other exists. While it is true that Zero isn't technically a reploid (X isn't either, as both are the originals), he is referred to as such due to being intellectually and emotionally superior to ordinary robots -- so he is still included in Sigma's evaluation. Furthermore, X's trouncing of Sigma (in the Day of Sigma) was far worse than Zero's.

If Zero goes Maverick, when you fight him, wait for two minutes. He will use an attack that will instantly kill X. After he performs it he is completely immune to damage, not even the Nova Strike can do something. I don't think Capcom put that in there for the lulz, I think they are saying Zero is stronger while Maverick.
Game-play mechanics shouldn't enter the equation; only story elements should. However, you're welcome to believe what you wish, just as I personally believe that X is the greater hunter. There's just no concrete evidence to back up either perspective -- in fact, there's hardly enough to satisfy our own preferences. Let's leave it at that, 'kay?
@mynameisalmahdi I disagree, I believe that Capcom had a reason for it. If they didn't, then why didn't they give X a similar attack? It has a meaning, and you can't simply reject it because its not exactly plot related. If you choose to say that, then you also choose to leave out a lot of where X's potential is found: In gameplay. X's power comes from his ability to evolve IN GAME, and if you exclude nonstory elements, the Day of Sigma is included since Megaman X is cannon, not Maverick Hunter.
I'm afraid there's no room for disagreement. Game-play mechanics simply do not factor into the matter at hand, for they are merely set up to adjust difficulty and to enhance the player's gaming experience. Do you know for sure why Zero (in the bad ending, which is not canon, mind you) had that attack, or are you just interpreting? X's potential is shown in The Day of Sigma (which is canon), wherein he exceeds Zero by toasting Sigma's ass even more easily than Zero did here.
@mynameisalmahdi How is X's superior? Zero actually won. X managed to put a few scratches on Sigma, he barely hurt him. Sure, X had a saber through him, but Zero got beaten pretty brutally in his fight before he literally twisted Sigma's arm off with his bare hands. I think that twisting somebody's arm off is a little more impressive than grabbing their face and scratching them... Also, X needs armor to even compare to Zero, and the armor is canon because you start X5 and 6 with previous armors.
The sheer fact that Zero was beaten brutally in this battle before overwhelming Sigma attests to his inferiority. X roasted Sigma with utter ease as soon as he exhibited his limitless potential, despite having been heavily damaged beforehand, whereas Zero struggled quite a bit to crush Sigma in this very scuffle. Moreover, prove that X is only comparable to Zero with armor.
While neither X nor Zero is a reploid, both are referred to as such and X is deemed the strongest in X5.
@mynameisalmahdi X did literally nothing to Sigma, it was hardly even justifiable as a wound. To Sigma, it was probably more annoying that X was still standing. X's 'roasting' is more or less like a nearly dead mettaur firing a last shot. Zero's was far more than that. In X1, Zero's buster is superior to X's fully upgraded buster. In X2, X can only cancel Zero's charged shot only with the fully upgraded buster. In X3, Zero is far superior to X unless he has all the armor pieces.

@BushidoMH The funny thing is...supposedly this crazed insane (and not to mention viral programmed) Zero is the original intended design by Dr. Wily. I have read a lot of wiki articles and it still seems that a lot of the story is left to speculation, but I believe Wily wanted to have his revenge on Light and Megaman, and so he created Zero, the ultimate destruction reploid.

@Mrfawxtrot "!?" It's an boondocks season 3 episode 7 The hateocracy reference. They're fight moments in some Capcom games such as Cyberbots, DVC series & SonSon game(which I've never play it before.) However fight moments are dangerous. Sigma fights Zero and almost got himself killed in the end. Boondocks came out in Nov 6, 2005 that was after MMX4 & some other recent Capcom games in pre 2005. The early comment of mine again is unintended since every game have certain fight moments.

Mega Man X has limitless potential, the only thing that makes him weak is that he feels like...mercy(or somethin like that) for things and isn't a pure fighting machine. That's why his rank was A or B or whatever it was and not S rank. It is impossible to say who the superior model is.

This right here proves that Zero is the strongest Megaman character throughout the series (not sure about ZX and beyond, he never interacted with them). Not only did Zero beat Sigma with nothing but his fists and a lead pipe when Sigma had his saber, but judging from the area, Zero probably hasn't even been awake that long. He's yet to even unleash his full potential, yet he can beat the strongest Reploid at the time. I'd like to see X try that. Zero > everyone.

@joaoaspimienta If that's the best argument you can come up with, I've already won. X hardly has the strength to compare to Zero in any of the games without armor upgrades. Zero needs none of those and is still just as powerful as a full armored X.
P.S. Zero doesn't die until the Zero series, unlike X. Zero lives longer, and is therefore better. The End.

Just keep in mind that Sigma referred to X as "the strongest reploid" in Mega Man X5, and X was stated to have unlimited potential in The Day of Sigma (which, by the way, granted him enough power to fully overwhelm Sigma near the end). Now, while Zero exhibited his immense capabilities by handing Sigma his ass on a silver platter as a Maverick, there's no concrete evidence whatsoever to prove either one of them (X or Zero) stronger than the other.

@mynameisalmahdi while you present a good and valid point, Wily and Isoc refer to Zero as the strongest Robot, because Zero isn't a Reploid, which would make X the strongest Reploid. However, in X5, when Zero goes Maverick, if you wait two minutes, he will perform a ohko move and even if you survive, Zero cannot be damaged by even the Nova Strike from the Ultimate Armor and will spam it till X dies. I believe Capcom put this in there to say that at full power, Zero is stronger than anyone else.

Note that my argument isn't that X is Zero's superior, but rather that no determinate way to establish either of them stronger than the other exists. While it is true that Zero isn't technically a reploid (X isn't either, as both are the originals), he is referred to as such due to being intellectually and emotionally superior to ordinary robots -- so he is still included in Sigma's evaluation. Furthermore, X's trouncing of Sigma (in the Day of Sigma) was far worse than Zero's.

@mynameisalmahdi I am aware you say there is no way to determine who is stronger. I simply believe Zero is superior. Though there is one piece of proof that can be found in X5. If Zero goes Maverick, when you fight him, wait for two minutes. He will use an attack that will instantly kill X. After he performs it he is completely immune to damage, not even the Nova Strike can do something. I don't think Capcom put that in there for the lulz, I think they are saying Zero is stronger while Maverick.

@mynameisalmahdi I disagree, I believe that Capcom had a reason for it. If they didn't, then why didn't they give X a similar attack? It has a meaning, and you can't simply reject it because its not exactly plot related. If you choose to say that, then you also choose to leave out a lot of where X's potential is found: In gameplay. X's power comes from his ability to evolve IN GAME, and if you exclude nonstory elements, the Day of Sigma is included since Megaman X is cannon, not Maverick Hunter.

Game-play mechanics simply do not factor into the matter at hand, for they are merely set up to adjust difficulty and to enhance the player's gaming experience. Do you know for sure why Zero (in the bad ending, which is not canon, mind you) had that attack, or are you just interpreting? X's potential is shown in The Day of Sigma (which is canon), wherein he exceeds Zero by toasting Sigma's ass even more easily than Zero did here.

@mynameisalmahdi How is X's superior? Zero actually won. X managed to put a few scratches on Sigma, he barely hurt him. Sure, X had a saber through him, but Zero got beaten pretty brutally in his fight before he literally twisted Sigma's arm off with his bare hands. I think that twisting somebody's arm off is a little more impressive than grabbing their face and scratching them... Also, X needs armor to even compare to Zero, and the armor is canon because you start X5 and 6 with previous armors.

The sheer fact that Zero was beaten brutally in this battle before overwhelming Sigma attests to his inferiority. X roasted Sigma with utter ease as soon as he exhibited his limitless potential, despite having been heavily damaged beforehand, whereas Zero struggled quite a bit to crush Sigma in this very scuffle. Moreover, prove that X is only comparable to Zero with armor.
While neither X nor Zero is a reploid, both are referred to as such and X is deemed the strongest in X5.

@mynameisalmahdi X did literally nothing to Sigma, it was hardly even justifiable as a wound. To Sigma, it was probably more annoying that X was still standing. X's 'roasting' is more or less like a nearly dead mettaur firing a last shot. Zero's was far more than that. In X1, Zero's buster is superior to X's fully upgraded buster. In X2, X can only cancel Zero's charged shot only with the fully upgraded buster. In X3, Zero is far superior to X unless he has all the armor pieces.
