To elaborate on andrea's post, the song is metaphorical of the darkness and loneliness one endures when spiritually transforming from their familiar corporeal existence to a spiritual existence -- one where she and the divine become one in each other. The sense of forlornness overwhelmes her like the night because she's left behind all that she'd known and been on that lonely quest to meet with her "lover".

What is even more extraordinary is that the lyrics of this song were written in Spain in the 16th century, by a monk named St. John of the Cross and set to music in the 20th century by Loreena McKinnett 500 years later. I happened to be reading St. John and took an interest in Loreena McKinnett and came upon this song at the same time. Perhaps it was a cooincidence, but I think it was not.
