I would imagine Mecha Sonic is able to use the Emeralds in the final battle because he's close enough to use them, what with Mario's gang having them and all. But as a last resort kind of thing, Peach, Toadsworth, Twink or whatever gives them the Star Spirits.

Supposedly, in true DBZ essence, they come back to life. Another idea, but would be more associated with ancient Japanese mythology and culture (or Naruto if you have to have an absolute specific definition and are a significantly huge pillock who thinks ancient Japanese et cetera is synonymous with Naruto) is for Sonic and Co. sans Sonic to get Dark Arts'D back to life. Sonic, Shadow, Mecha, and everyone else in Mobius thinks Knuckles is dead. Did we SEE him die? Nope, but it's heavily implied in the flashback sequence. If Alvin-Earthworm wanted to bring him or supposedly any one of the Mobius dead back at this point he's left enough room to do it (although more than one would be a bit of a contrived stretch, not to mention the problem of hoping universes and explaining why he was thought dead).
