The file in the cake puzzle wasn't really strange. It was very common for people to put them in cakes so they could get past security.
If you've ever seen the movie Sounder, the sheriff uses the excuse "there could be a file in it" to ruin the cake.

It makes sense, but I guess just something about "Open Cake" is weird to me.
The first time I played the game the only place I'd really seen the stuff-in-cake prison trick was on DuckTales. So even at a young age I did have some idea of why it worked.
