Oh, Lelouch was very choked up over this. I read the manga, and while he shot her, he was crying. I believe he wanted to help Euphemia, since her plan was kind of...a unified Japan, a nation of its own. Exactly what he wanted, right? It would have been better if he had already used geass on her earlier on, then this wouldn't have happened.

Besides that, it's sad to see Lelouch suffering all alone....Euphie, Shirley, all who want to help him die. Suzaku is an asshole for not listening to him.

In hind sight, her action is logical and feasible, although severely constrained by the monarchy.
