Well I just recently upgraded my subs, and Radio, but I still have the same amp. I might if I have time, but in all honesty I just started with my gain all the way off and tuned my Radio first, then turned it up to what I thought was a normal volume for me, then tuned my amp till I heard it start to bottom out the subs, then turned it down a little after that to where it didn't bottom out.
Use Ohms law to tune the subwoofer to desired voltage.
Take desired WATTAGE
Multiply by OHM LOAD on the AMPLIFIER
Take the SQUARE ROOT of (WATTAGE x OHM LOAD) = Desired AC VOLTAGE
example: 2 - 500 watt, 4 ohm SVC subs (1000 watts total) and decide on series or parallel voice coil setup. Parallel will give you a 2ohm load on the amp and series will give an 8. Parallel will be 2(1000) = 2000 and the square root will be 44.72136.
Take an AC voltmeter and measure the AC voltage at the speaker output terminals and tune your gains until you get 44.7xxx volts AC and your subs are receiving 1000 watts from the amp. To make the reading constant, and the only true way to tune your amp, play a 50hz sine wave tone and disable all bass enhancement devices and turn the gain to 0 and the low pass all the way up. This is a good baseline and can be adjusted to your listening preference from here

Have you tried to tune the amp? I did a LOT of playing around with tuning the Radio and the Amp to get it to sound like that.
