The problem with this is that there isn't enough distinction between the long and short characters to definitively decipher which is which. I'm really not so sure this is code so much as it is just a nervous twitch. If it truly is blinking in code, it could be the "tap code" which is much easier to remember while simultaneously speaking (and one that McCain is thoroughly familiar with from his time in the Hanoi Hilton).

McCain is an old navy man. I dont know about today but in the old days the navy never used Morse code in a straight forward way. Code words and other forms of encryption were used. My guess is that since Gilligan was shipwrecked and got lost, what McCain was saying is that he felt like perhaps he was getting lost, or losing. I am only guessing at the meaning but at any rate it is obviously a code, not random words. Great detection skills, I never would have noticed.
