Wario may not have truly been on the good-side, but he had more roles as anti-hero than villain. Probably, Ancient Minister bribed Wario to do his dirty work with treasure. I have a feeling that Wario would later figure out that the A. Minister double-crossed him, and Wario will join the good-side (Most likely teaming up with Zelda, after she slugs Wario in the face for turning her into a trophy in the first place, lol).
