I don't understand, if you're going for stealth and you go down the stairs to free Franklin and the cut scene makes you show its a COG how do you sneak through the whole scene for the achievment.

You don't confront the brumak at all, There is a passageway on the right hand side of the bridge that leads down underneath the bridge for you to cross without being caught.
