Until this is proven, however, I'd like to believe that the final versions made by Sega are based on the original compositions MJ made for the game. For example, Buxer and Scirocco created 2 level tunes (for "Levels 2 and 3") together under Jackson, which many believe refer to Hydrocity and Marble Garden, respectively, but the versions in the final version weren't replaced in S&KC. This tells me that that the possibility of more MJ-made music made for the game does exist.

Just to clarify, only the tracks that were replaced in S&K Collection (CN1+2, IC1+2, LB1+2. S3 Knuckles, S3 Act 1 Boss, S3 Credits, Competition Menu) were definitely done by MJ et al. While the rest of the stage themes can sync really well to a MJ song, it may wind up being nothing more than coincidence.

Even though not EVERY track was aided by Micheal Jackson, he was surprisingly involved with a chunk of Sonic 3 & Knuckles music. This was even unknown to some of the Japanese developers at the time.
