They showed that itachi and pein (the two characters which the anime created as the villains) had reasons in doing what they did. Though not much has been revealed about Madara it is safe to assume that they will make Madara as an embodiment of evil in the anime

Nagato gave the bodies his chakra (through the metal pinns) so they all became like 1/6 'Nagato' and thus they got his abilities including the Rinnegan.

I like Pein more than anyother character in Naruto, and I would've loved to watch him at the good side. Especially a fight with a sharingan. And I wish there could a an episode of Rikudou Sennin in action. Somehow he really sounds like a God to them *just consider , creating a moon with chibaku tensei at his death bed*. Even Pein said that his powers became pale in comparison to the Rikudou Sennin.

Also, about Pein's Chibaku Tensei being pale in comparison to Rikudou Sennin is mainly because Nagato is much younger and in a state of physical weakness. He has much less experience than the Saga of Six Paths and being in the state he is, all he can do is have Yahiko fight foe him instead.

If he had better health and many more years of experience he might have surpassed the Sage of Six Paths one day, who knows.
