you should have no problem. keep them watered until they start to set fruit and then cut back your water by 1/3 to 1/2. Don't add any more fertilizer.
Yes, they will do fine. They just become a little stronger plant if planted deeper. you should notice no difference. The deeper tomatoes can handle the heat a little better too.

Can you just put compost into the holes?

You have to be careful. If the compost is too 'hot' organically, it can burn the roots of the plant. If it is aged, it will work great!

You should keep them covered until all chance of frost is gone. They are 'warm weather' friends and will thrive once the temps get pretty warm.
