there's even mistakes in there: Chaperonin is the wrong term, since chaperonins are only hsp60 chaperones... and hsp60 chaperones are not associated with mitochondrial transport. The right term is chaperone, since mainly hsp70 chaperones are involved in this process.

Argument from Ignorance. It's highly complex chemistry, and works without any outside intelligent interference. The video assumes a certain degree of chemical knowledge that's beyond a typical layman. Study it and you'll see that it's elegant, beautiful, complex, and full of flaws.

The problem w/the 'it's just chemistry' is we can't reproduce it and the need for so many things to be simultaneously occurring it defies probability. Nor can it be replicated (a primary necessity for scientific 'fact') Furthermore, one must question what were the 'selective pressures' for replication on a chemical. This protein should cross both mitochondrial membranes, because the signal peptidase is in the matrix. The video is a generalization indeed, the protein transport in mitochondria is a much more complex mechanism, and those that are described are true only for the matrix-targeted proteins

its not a dumb question.

mitochondria are originally prokaryotes (bacteria) that entered the host cell. They lost a lot of their DNA over time, and they cannot make many proteins essential for survival. For this reason, the host cell manufactures proteins and they enter the mitochondria.

ATP is sort of like a nucleotide (i.e. adenine, thymine etc.) it has high energy phosphate bonds, so they are useful for providing energy when required.

mitochondria has its own DNA and can synthesize its own protein. but this is not enough to suffice its functions, particularly in cellular respiration.

it also requires other proteins synthesized from the nuclear genome (cell's DNA), translated outside the mitochondria to carry out its function. (therefore, proteins need to be transported in to the mitochondria.)

for example, many of the enzymes (which are proteins) in the TCA (kreb's) cycle are synthesized outside the mitochondria.
