I'm not familiar with the double virginal, but from the sound and appearance, I'm guessing that the lower manual is 8' register and the upper is 4', with separate strings and sounding boards. With the two manuals coupled, playing on the lower gives octaves, thus a richer sound.
I thought the performance was quite good. The instrument is not out of tune. There are many types of temperaments besides the equal temperament you are use to.
The Jack rail of the Larger instrument or "mother" is removed. The "daughter" or ottavino instrument has part of the bottom of its case open. The Jacks from the "mother" push the underside of the daughter instruments keyboard. See Raymand Russells book on Harpsichord, in the section with all the photographs. The Photos will illustrate the principle better than I can describe.
Russell's 'The Harpsichord and Clavichord', in combination with Hubbard's 'Three Centuries of Harpsichord Making' was for years the backbone of any harpsichordist's 'non musical' library...
What piece of music is this? I have a copy of byrd's "Lord Willobies Welcome Home " and it is different. I like the one on this video better than the one I have.

The E4 on one of the keyboards is a half step lower than it should be...but other than that, the instrument is in very good tune!
