I think Wesker fell into the pit on one of my playthroughs and it didn't matter because when I went into the Tyrant's tank room he was still there and the whole cutscene played like normal. Once there Ozwell took Lisa's father as prisonor and used Lisa AND her mother to be experimented with. Lisa turned into a Tryent and not knowingly killed her mother and father.

Keep in mind a lot that can happen in this game isn't canon. Heck, there's not even a canon ending to the game. Keep in mind Capcom officially stated that Chris, Jill, Rebecca, Barry and Wesker all survive this. And there's not an ending where all of them do.

So all in all no matter how you play the game out, you can't complete it the way the story intends you to.
