Ocelot killed the DARPA Chief during his interrogation so Decoy Octopus impersonated the DARPA Chief, and if you read the manual it says that Octopus even transfuses the "victim's" blood, and so that is why you see the "DARPA Chief" die in the cell due to the foxdie in the actual Chief's blood. The whole thing was a set up, the actual DARPA Chief never gave the launch codes so Liquid had to vise other plans to be able to launch the nuke, so that is where the PAL override keys come in.
