Well, that cartoon movie has no more to do with the comics than the crappy live action X-Men movies do. If anything, the Hulk only won in that cartoon likely because Thor was holding back, not wanting to kill his friend, Bruce Banner. Also, the Hulk has knocked Wolverine unconcious plenty of times. Not only does Thor hold back out of respect of the Hulk. But in Hulk vs Thor, Hulk's powers were increased by Loki, and Bruce Banner and Hulk were divided. Plus... Loki was strategically using Hulk in the beginning when he was controlling him against Thor early in their fight. So... Thor was not only holding back, but he was handicapped too.

FWIW, in the Marvel vs. DC series that was published about 1997, Superman beat the Hulk. In JLA/Avengers, published in 2003, Superman beat Thor. Wonder Woman did not tangle with either one of them, but she DID get the better of the Marvel Universe's version of Hercules, who is right up there with Thor and Hulk on the strength charts. So don't be so sure.

Any decent writer could make Thor lose believably to Surfer and vice versa. Actually, Silver Banshee's magical voice is supposed to kill anyone, but it only put Supes in a coma.

The "magic weakness" thing isn't really a weakness, it's just Superman having no special resistances, same as Hulk.

in their last 1999 crossover roger stern copped out and made it a tie. Stern however was being biased towards hulk. For example. Hulk knocks superman to space, hulk getting the jump on superman, hulk blowing needles at superman. Superman only gets to knock hulk through some hills, punch him into a mountain, and throwing him across the county. Also stern making superman unwilling to fight while hulk goes all out. Just marvel biased.
