Most of the standard German army even the Waffen SS wasn't all Nazis, But merely was forced to join the ongoing conflict. I do not like Nazis but in one way I do. the way they trained their troops it was long and hard and brutal but back then the strength of their military was equal to that of americas today, Maybe even better.
The sense of this scene is, that Dick Winter realizes, that his men hat to suffer the same things and went trough the same things as a company, as the germans did, and nothing but the country they fought for, differentiate them from the german soldiers...

Based on what source? At '39 and before terrible war crimes were done by soviet forces on their occupation of eastern-europe. On good example of that is Holodomor. A great forced famine where 5-14 million Ukrainian civilians died.
Also when soviets chased germans to Berlin, on the way eastern-europe got raped again. Also german civilians suffered horrible fates..
