The bug part just hints that Snake lied when he said he infiltrated by "fast rope descent". Therefore he is also lying about his identity.

Those same bugs were in the area where Raiden infiltrated. Remember that in the beginning two guards were knocked out by an unknown person. It was Snake of course......

the roach crawling from under snake is a clue that he snuck it. go back to the part at the beginning of this level and notice the roach crawling around the vent on the floor near the water.
