I'm still a little foggy on the specifics but here's what I got so far: these guys are using Desmond to retrieve something from what looks like his DNA. The machine apparently allows him to see his DNA's memories. Also I think to get the best understanding at the end of the game you have to collect all of those strands that you get everytime you complete an objective. Did I miss anything or mix up something? If so tell me please.

The Amnibus uses Desmonds Miles memories of his ancestor Altair. the future templars kidnapped desmond so they could use him to control his ancestors.

what you need to do is find view points or something like that

its basically there are loads of tall biuldings in each city with a eagle on top it climb the building and press (if you have xbox press Y.

or if you have PS3 i think you press triangle)
