Im having this trouble too, have you found a way to get round it? A button im missing or something? Only way i can think of is to make the empties a minute bit smaller than the source.
the way to fix it is to turn of raytracing on the renders tab. I have an array video that I will upload soon and that is what I had to do to get rid of the artifacts.

Good, except for when several cubes are in the same place. I'm not sure if there's any way to fix the way it looks... But it's a cool effect.

Too bad to see those small artifacts on the cubes. But the animation was very nice.
Are the artifacts caused by cubes intersecting with eachother?

@marsanmarsipan you can "delete" them in the shading options, something like "shadeless" or similar
