Soundgarden definately was not a fan of religion. Whilst this song is not strictly about religion, the religous reference was used very overtly no doubt to piss off christians. They were smart guys and I'm sure they knew how the song would be received.

For the record just because Cornell was raised Catholic does not make him roman Catholic. He has spoken many times about his aversion to organised religion.
