Naruto had Rasenshuriken, two clones from far off to supply energy, not to mention he had a large chakra pool. We knew this.

Jiraiya had nothing to really shred a Pain body to pieces, nothing to sustain his Sage Mode, and his chakra pool isn't as large as Naruto's. We knew this, right?..

Jiraiya had no idea what he would be up against, and Naruto was forewarned of what he would confront. Its basically Intel vs. No Intel ..and the Intel won, only thanks to the Kyuubi in the end.
