You know how I made my latest YTPMV? I exported about 1/10 second of audio for each clip, then pitch-shifted it to make a full scale. I then matched each little 1/10 second clip to each part of the original audio track. Not to toot my own horn, but you have to have perfect pitch to do that sort of thing, and with said perfect pitch, I can tell you that except for the rhythm part, this is spot-on.

After looking at the video you most likely mentioned (with Manson I'm assuming?), I can safely say that crossfading would have made it sound much better, for starters. (Oh, and just for reference, unlike 90% of YTPMVers, I don't use Vegas. I use Adobe Premiere Elements 8.0, which runs extremely slow on my computer. Making any sort of YTPMV is not an easy task; my newest took about 15 hours total.)
