To upgrade your rupee wallet, here are the two things:

1) From the Great Butterfly Fairy. (Use the Cane of Pacci to get to the Very Northwest of Minish Woods)

2) When you fuse Kinstones with the Mayor of Hyrule Town and get to the place where the kinstone fusion takes place.
