0:40 is from tempus fugit(season 4) and 1:06 is from the pilot (season 1) and 1:12 is from paper hearts(season 4)

Respecto a tus preguntas, el capítulo donde sale lo del helado es en "Unnatural" de la temporada Sexta (capítulo 6/19) y el de Scully con los cigarrillos es "three of a kind" (capítulo 6/20) y es uno de los pocos episodios donde Scully abandona su lado tan serio y se vuelve un poco frívola, es de los más graciosos de la serie.
