The Matrix' general color scheme is green, and therefore much of the "skin discoloration" is probably just due to the post-editing. @FrequencyFence The scene with Morpheus with the green morphing hand is just an effect caused by bad Greenscreen back then. There's a blur around both of their bodies with a green tint. Take it from me, I'm a video editor and this same effect happens to me when I edit GS videos. It's caused by the green screen behind them, in editing, the blur is caused by the mask feather levels. Everything in the Matrix movies we're tinted green, probably to mask this. I'm a Reptilian Believer, though. :)

I don't support Icke's hologram theory. I wrote that I guess that the bad guys are shapeshifting PHYSICALLY, but use holographic technology which help them sustaining human form. For example - as FrequencyFence has said/shown lots of times - it's plausible that they use this tech for their entire bodies, but especially eyes, teeth and skin.
