They explain it in the books and in something I found on the 360 Dashboard that the chief took one other spartan with him in space to destroy a Nav computer on a ship. She was "Badly" wounded so they believe her dead.(You would too if you saw her take a Plasma blast over the faceplate and like 2 across the chest) The other spartans were all sent down to Reach which was glassed not long after.

Since about 2 minutes after she went into Crio they made the jump to Halo. I don't remember the rest of it I would need to reread first strike.(SO WOULD) but yeah any spartan that is usually marked MIA is thought to be dead because they never put KIA in spartan positions. John did that with there first death of Sam.
