Nagato just liked Tobi. Zetsu and Itachi were the only to know Madara was even still alive until Itachi told Sasuke he was.

Pein is an alias used by Nagato (actual name of the character that was trained by Jiraiya and has the Rinnegan) in the Naruto series. This is the Deva path, the main path used by Nagato, and is actually Yahiko's body reanimated by Nagato.

@AshxArtist SPOILER: Madara is the Akatsuki leader, but he played the role of Tobi, the 'good boy'. When his partner, Deidara, died, he then took his role as the Akatsuki leader again. Pein was just a fill-in until Madara thought it would be a good time for him to take over.
