This makes very little sence from a writing standpoint that we see a group of entities known as the Silence, but then state, after confirming that they're aliens in the first two episodes, then out of no where say that they aren't aliens. There fore, there has to be the order known as the Silence and a spiecies known as the silence.

@halfbreed1426 Actually, who's to say that the Silence aren't part of a greater plot, they say that they are a religious group, who's to say that the Silence (the species) aren't worshipped as the founders of such a group named after themselves, it is yet to make sense if you don't look at it so narrowly, also bear in mind that the last episode WILL explain it....

or perhaps the creatures we thought were called the silence called themselves that because they are members of the order? they might not be actually called the Silence themselves, the Doctor just assumed they were speaking of their speices name when they introduced themselves as "The Silence"
