Oh I admit they answered a FEW questions. But not nearly all of them. It's been forever some time now since I watched the show, so don't ask me to name them all. They did explain stuff, not always directly. I didn't say they had to explain everything, but I recall dozons of MAJOR questions unresolved. Doesn't matter though. It's just a tv show. It would have convinced me to buy the DVD if they would have ended it better. I have no reason to go back now.. for me at least.
And to say that they never needed to explain everything is just taking the easy way out. That is what the Adams did when he wrote himself into the corner. He told everyone that so he wouldn't have to explain things only after realizing that he screwed up so bad.
I can't even remember all the questions that I had while watching the show, but one that I do remember is this... The light in the cave represents good, and can't go out or bad things happen... So why does throwing the MIB into the "light" in the cave which is suppose to be good, turn him into the smoke monster, which is basically a representation of pure evil? How would something that is good, create evil like that? Please answer that. I had more to ask, but can't remember now.
Basically my major problem came with unanswered questions that affected the plot, not just side questions like who Jacobs mom was.... I just don't recall them because it has been so long. I should have made a list while watching. lol.

that island manipulates and tortures people and seems to decide who lives and who dies with a rather cruel whim. It drove Michael so crazy that he wanted to kill himself and then it didn't even let him kill himself until it had finished using him for some trivial little task. It seemed to have no purpose for Michael other than to let him know that he was it's plaything. It also traps ghosts there and apparently ripped the good out of a guy and turned him into a smoke monster

It was holding him there, and it also made him into the monster in the first place and held him there before he was a monster or evil at all.
Oh yeah, i definitely noticed the bibical themes. I think it's a great metaphor for the evil of the christian god. That message is so strong that i was wondering if the creators did indeed to sent it exactly like that.
