The clone-slugs were, but the current version of Hank and Dean survived.

As Sgt. Hatred or someone says in the beginning of Season 4, "you boys are PARTICULARLY VALUABLE now," as he explains why they have to be kept out of danger, and can't take risks like they used to.

Of course he means that they can't clone any new ones; this is also why Hank and Dean are growing to look a little different, with Hank having longer hair and Dean getting taller with a thin mustache.
