thats because yodm3d has no real compositing engine.. that's why you can't compare it to the technology used by AIGLX/XGL + Compiz/Beryl/Compiz-Fusion on Linux!
I am talking about Yodm3d for WINDOWS. Linux has no problems whatsoever with true compositing (AMD/ATI, NVidia and Intel all work pretty good with true compositing on linux)

No real compositing. Try to play a video and rotate the cube. The video will look like it stopped playing. :( yodm3d is pretty sucky imo

Not on my computer what kind of video do you have ATI? anyone with NVIDIA cards don't have tha tproblem in Linux
