You have to match the size of the units with how many amps you use to find the best results. If you use the same amps for a larger one it will produce close to the same. If you use more amps on the larger one then it will get more.
If you've built and tested enough fuel cells you can have a rough idea of the output when it comes to wet cells. Dry Cells would be impossible, because you couldn't see the output.
I guessed this fuel cell would do over 1/2 LPM and when I tested it last night, it was just over 1/2 liter per minute.

This is true, but it is a fine balance between design and output.
Less Amps = Less Heat
I'm trying to keep the heat to a minimum, but maximize the amount of gas.
I hope to do this through design and not brute force.

Reduce the container size and the output would increase, less water to charge!
