Really, the only way to permanently seal the gutter is to install new aluminum material and re-install properly. Dirt, moss, algae and debris will always prevent a perfect bond. You can repair the best you can, heat gut, detergents, specialty sealants etc, but I guarantee you'll be going back every couple years. This is why installation companies do not offer any guarantee's on repairs.

Also check out industrial strength polyurethane tubes of caulk. Same procedure to prepare the surface.
