Just as a little note, I'd like to comment on the birds and the fish. I think that the man may represent a bird: he doesn't have limitations, he's seems to be a wanderer of sorts. The girl is a fish: attracted to water, and chained to a specific place, like how a fish must stay in water.

I feel the girl was in fact an angel of the depicted "rebirth" who had lost her/its way, or wished to hide from its fate through the guise of youth, simplicity and purity. The man struck me as a missionary to expose her and set the rebirth into movement once again. Of course, that's just one way of looking at it...
She at first protests his 'advances' (following/protecting), much as many shy or closeted girls would if a guy expresses interest so brazenly, yet soon welcomes it despite possible hazards, surrendering to needful whims - tempting fate (perhaps hinted at when she lifted her dress needlessly - sort of tentative female to male teasing).
A lonesome individual, innocent in the fact that she knows so little of others and does not understand the callous world that she lives in - the man brings new words and logic and method to her, and she somehow becomes infatuated/ her mental simplicity is challenged. - The man brings new views and ideals, and she is forced to realise that the world goes beyond herself, her egg, her jam and water...

But really, I feel that we only truly "see" the girl for the first time at the very end of the movie/clip. She has always been a grown woman. When it breaks she is released from the soul prison. I assume that she drowned in the flood like everyone else. Those who seek out God will find him. I think that the fishermen are such seekers as well. There is no reason to assume that the fishermen were not among the "saved" on the ship.
This seems to be an interpretation of the short account St. Peter gives of Christ's descent into the soul prison. The soul prison (if I remember correctly) holds souls from before the flood. They are given the gospel by Christ and when they hear it they are saved. They then leave with Him. (In the Bible this takes place right after the crucifixion as the earthquake breaks open the graves and the souls venture heavenward).
well maybe that girl was crying because her egg is broken and in the end she sacrifice her life to bring the the egg/birds to exist. that could be her hope to bring the egg alive.
To me the whole section mean something positive ,rebirth or something like this( compare bird's skeleton with embrion in big egg, girl/woman in angel's choir i.e. Heaven or similary).

My theory is the soldier is the Angel of Death. New Intereoitation now that i see, That large eye looking thing, represents Heaven. The girl, representing Christ. Christ grew up to become a man to save man. This girl had lost what was precious to her and as she died, she gave life (the eggs) and returned to Heaven. @herana01 I think it's a little more deep/complex than rape, like going more with taking the innocence in some way than a sexual line. Haha, I was like "DAMN, HOW COULD I NOT REALISE?" when I saw how phallic the cross and that line of vehicles were. I'm trying to figure out whether the fact that all these phallic symbols are metallic and machine-like bears importance...

@xXPandaTsubasaXx a representation of the male reproductive organ, usually anything that is long and brings power from withing itself. A staff, a sword, a loooong Car, a tall building.. you name it! ( You made me remember when I had this explained for the first time during English class.) My mind of course expanded to identify phallic symbols from then on!

i dont think there was anything in that egg its all metaphors. the end ripped my heart out but in many ways im glad her life ended so she no longer had to put up with that lonley world.

i recognized an elemnt of oshii, the part where she touched her reflaction resembels 2 scenes from ghost in the shell (movies 1 and 2{there are 3}), although it was also in masamune's 1'st GITS manga.
