It's kind of complicated. Zero was built to destroy Megaman, but not X, two different people, I believe (I could be wrong there). He was built after Willy made Bass and after he studied Megaman more, which is why he has a Buster. They were both supposed to face each other and Zero was supposed to die in X5, but Capcom made x6 without the creator's permission (according to Megawiki) and brought back Zero... thankfully.
