I'm still a little confused... When The Doctor 'rebooted' the universe, did he delete all the things that David's doctor did? Like The Stolen Earth/Journeys End with the Daleks? What exactly changed in the Whoniverse when he rebooted it?

@HlysComment That's because you're seeing this video out of context. He gave this "summary" in response to someone asking if Melody had been conceived on the TARDIS while it was in the time vortex. What the Doctor is really trying to do here is explain why that wasn't possible.
I was just amazed how continuity issues were solved within about a minute in this part of episode. It basically explained that when the universe rebooted, reality's timeline was changed but some people like the Doctor, Amy, Rory and River remember the now-defunct timeline.

@slightlyinsaneFTW But you could make that argument for virtually any set piece. Where do you draw the line between what requires a new set piece and what can be reused?
