they took roy out 4 2 reasons.

1: he was a clone of marth and

2: since they had 2 take either marth or roy cause of the clone issue, they chosse 2 keep marth cause he's more known than roy.

no character is necesaraly better than another. but marth was used more in tournaments than roy.
