Therefore, the clone troopers had been deceived and they were not evil, but just that they are carrying out orders.

Not quite. In the end Anakin was just a pawn in the game of Chancellor Palpatine, who set up the whole war. He controlled the GAR and the droids, even General Grievous well. This all in order to wipe out the Jedi with a back up plan of order 66. And if he wasn't Supreme Chancelor yet there was always a failsafe too use order 65. Besides there where in the end more clones than the suspected droids. Also secretly (for order 66) a whole new batch of clones was created on Triple Zero by Palpatine.

actually it did happen on Kamino. Somehow the Kaminoans how coldly cruel scienetific they are - they 'rebel' against Palpatine. So Palpatine and the new batch of clones also some of the old Kamino-batch betray and killed their on brothers on Kamino.
