According to both CCLI.com and Hillsong's own published sheet music (or that is, DVD, which is what my church has), the chord progression is definitely 4-1-6(minor)-5... which, if translated to the key the song was originally recorded in (and this video is based on), D-A-F#m-E. As for the Instrumental bridge, it is D-E-D-E in the sheet music as well, but I can see maybe some bassists playing that walk-up progression D-E-F#-G# because it would fit quite well.

No it's not confusing at all.. When I p lay i occasionally improv, which includes playing the melody line some of the times (but not always, especially in a band setting). To do so, you need to find the key of the song (I teach this song in A major, but your church might play it in a different key) and use the notes in that key to improvise. A+ is ABC#DEF#G#.
When you kind of understand that basic principle of imrpving, I really suggest just practicing and listening to the music a lot.
Like playing the melody on the keyboard, is like singing the melody with your vocals. It's really easy.
But it's not as easy for me on the keyboard as it is for me singing. So pretty much only think I could do is listen closely, and practice practice practice? :O
Yup, you got it! Practice, practice, practice. Just to give a little perspective on that, I personally practice a minimum of 1:30 hours per day. 1 Hour is just for technical work - for scales and chords and stuff, and 30 minutes to an hour (sometimes even two) for the songs I have to learn (more songs to learn, obviously, more practicing). Right now I'm averaging around 2 hours per day in preparation for a regularly weekly church services a spring concert, and an exam in August.
Oh and to give a little perspective on my practice time, I'm preparing for my Grade 8 Piano (Royal Conservatory of Music), and those who are preparing for Grade 9, 10 and their Associates Degree practice upwards of 6-8 hours per day.

The left hand is just the tonics of the chords (the first note of the scale.. For C Major, it's C, D minor, it's D, etc)
