The increase in temperature associated with fever is nowhere near sufficient to actually kill bacteria. While it may create a slightly less optimal temperature more them to grow in, it is far more likely that the increase is to increase the functionality of enzymes used in fighting off infection and as part of a cascade of changes. If it were to kill bacteria, we would not sweat when piled under too many blankets.
